First you should create an own theme:
=> http://doc.otrs.org/2.1/en/html/c1694.html

Then you may copy the files you need to change from

Kernel/Output/HTML/Standard

to

Kernel/Output/HTML/YourNewTheme

...and change them. In your case (just the customer front end) that
would be particularly customer-css.dtl for colors and fonts as well as
Customer*.dtl for any arangements.
