Leave the tables where they are, and set in Config.pm:

    $Self->{CustomerUser} = {
        Name => 'Database',
        Module => 'Kernel::System::CustomerUser::DB',
        Params => {
            Table => 'customer_user',
            # to use an external database
           DSN => 'DBI:odbc:yourdsn',
           DSN => 'DBI:mysql:database=customerdb;host=customerdbhost',
           User => '', Password => '',
        },
    # [...] more settings follow
    },

As long as you point OTRS to the outside, there's no need to destroy
those "sleeping" tables.
