Yes, that was the case. The original 1.3.2 packages were installed as root, and the webserver did not have the permission to overwrite these files. I changed the owner and group of all the files and reinstalled. That solved the problem. I am an experienced UNIX/Linux/NetBSD systems administrator, but as the package manager did not give any error messages during the install, I didn't think that there could be any permission problems. Wow, this is a lot... seems like a lot of files have been deleted, that would be the black x if i remember it corrctly, the red x means the file is still there but different. Can you try to click on Reinstall?

Hello Kjetil,
this looks very much like if you have modified some files, that are used in the mentioned packages. If you click on the package names in the package manager, you can see a list of all included files, the ones wich have been modified are marked with a red icon. Can you confirm this?
