Just go to /otrs/Kernel/Output/HTML/
Copy the Standard Theme and Paste it under a nother Name. Then you can change the CustomerHeader.dtl Footer .... and so on.
Same goes for the *.css files. The *.css files are located in /otrs/var/httpd/htdocs/css/
