I think the file http.conf is ok
And it seems the problem is with permissions.
By example, executing the script ./otrs.checkmodules with the user root work fine. all modules installed and no error. With other user (a web user) fail and tell me that certain modules are not installed :-?
You don't have a snapshot of the system from the time before you upgraded? I'd bet there are some directories owned by root and set to a permission of 700 or 500 or similar. This would mean, noone else than the owner will be able to change through the dir.
