Under Preferences -> Newticket notification Send me a notification if there is a new ticket in my custom queues we do not see a yes or no box and we do not get any Newticket notification at all

This sounds really link an problem with your setup if you see yes/no on our demo system (http://demo.otrs.org/). But if you don't see yes/no under preferences then create an bug report on http://bugs.otrs.org/ with your browser info.
