What version of OTRS are you using?
OTRS versions 2.4.13 and up, 3.0.12 and up and 3.1.0beta2 and up have secure cookies if you set HttpType to 'https' in SysConfig. For this to work correctly it also requires that you use an SSL certificate and configure SSL on your web server.
