What you could do:

Forward the e-mail from box1 to box2 (i.e. with a rule in your mailclient or on your server), leave box1 for use with your local client and use box2 within OTRS.

Sometimes you have different scenarios, and this is one of them.
So I'm asking in general, how could one download emails from a certain mail account to OTRS, and still leave a copy on the server?

Well, this is one solution, but the problem remains, that we use another mail client, Thunderbird namely, to download our emails on a PC, and hence, I can't get the archived items.

If you are using GMail, use it with IMAP. This way if you (OTRS) delete a mail from the Inbox, it will be still visible in the Archived items. Hope this helps.
