However, when I run perl -MCPAN -e shell and try to install those missing modules, there is what I get:
---cut--- cpan> install CGI CGI is up to date.
cpan> install Digest::MD5 Digest::MD5 is up to date.
cpan> install Net::POP3 Net::POP3 is up to date. cpan> (...) ---/cut---
Please notice the first two lines of otrs.checkModules output:

I am kind of clueless here, but believe this
I am running Debian Sarge, with otrs being gotten through apt-get.

Looks like the debian package is broken somehow. I also noticed some other problems with the OTRS .deb file. Please try to install OTRS from source. You can find the latest version on http://www.otrs.org, the first beta for 2.0 is out since yeserday with many new features.
