If so, did you clear the cache folders? shell> bin/otrs.RebuildConfig.pl shell> bin/otrs.DeleteCache.pl This helped me when I upgraded to 3.3.4 from a prior version. If they're Broadcom and all of the above boxes are ticked turn off VMQ on the chips. There is a bug in the Broadcom drivers that causes some major slowdowns. Have a look at these.
The mysql DB is on physical separate server with intel chipsets at base and NIC.
