in Kernel/Output/HTML, create a directory where you will create your templates. Copy from directory Standard the templates you want to customize (customerFooter and customerHeader for example). The created files will override Standard template. Then, you can select your template in Admin/SysConfig section of the tool (web interface). Search DefaultTheme (Search for) and select core.
