So as for your other questions, yes when my OTRS POP accounts are checked the email is removed from the server, so only the OTRS gets the email. If you need the emails to stay on the POP accounts you can have the POP server BCC another account when email is received.

And about your problem, in the admin area there is a littel buton called "postmaster POP3 Accounts"

if it doesn't work you need to install otrs properly like the manual says!
